If you need more stages, add more decouplers to give yourself another stage to move things around in. There is a side coupler that attaches to the sides of rockets, it detaches when that stage is ditched. Yes, you can do that, but you will have to manually set where what is going to fire in the order stack, because the order that it picks usually isn't correct.
